Are you on Windows or Linux?
Assuming your source port is propely configured, it should automatically read your iwads directory.
The way how you invoke it from the command line is "uzdoom /path/to/iwad /path/to/wad /path/to/pk3" if you want to do everything manually.

snca but I attempted to emulate the Windows cmd on Linux, so you'd probably get a general understanding how to manually invoke it when needed.
1. cd where the uzdoom .exe resides
2. invoke the .exe and pass iwads, wads and pk3s as arguments
3. play
Glad you got it sorted though.
UZdoom has a config file somewhere and you should take a look at it.
Specify your *wad directories in there so you don't have to fiddle with the command line as often.
The complevels and such are set using the command line.
Pass -help as an argument to the .exe to read the output.
